Well, just vitamins alone wouldn’t be enough to cover all of that, but there are several natural options to cover each of those. A good multivitamin would cover basic nutritional deficiencies and it has some ingredients that help with energy. Also, exercise (even mild or light exercise) can help your body produce more of it’s own energy… you could also try CoQ10, L-Carnitine, and/or Ribose to help your body produce the ATP it needs for energy if that’s not enough.
For the muscle pain you could rest it, ice and heat as needed, but the best thing I’ve seen for muscle pain and bruises is a formula called Arnica. You can find it in gels/creams or pills, but I’ve seen a number of trainers and athletes use it on a regular basis and every sports medicine place I’ve been to had some on hand specifically for bruises and muscle/tissue damage (but not on open wounds).
For joints, the most popular are Microlactin, Tart Cherries, Glucosamine, Chondroitin, MSM, Hyaluronic Acid, Danish Rose Hips, and Bromelain. The only thing to really watch out for with those is allergies. Glucosamine is typically from Shellfish and Microlactin is from milk. As long as you’re not allergic to those, you should have no problem.

If your healthy then vitamins are no substitute for a balanced diet. It doesn’t hurt to take a multivitamin and 500-1000mg omega-3 per day. Omega-3 can improve joint fluidity.
I assume your pain comes from exercise or weights. Be sure to give muscle groups at least 24 hours rest between work outs. Get plenty of sleep. Drink plenty of water. Massage can help.
Muscles should only hurt if your exercising heavier than normal or trying to build muscle mass.
Increase intensity of workouts GRADUALLY. Generally if your joints are painful your going too fast.
